The automatic game over was just to ensure people weren't simply flying off wherever and crash landing where they wanted to go then calling for a tow to leave. The problem being that the car only goes on the road so you definitely have to take off from and land on roads. In FFXV there is no real story line requirement for flight so they decided to throw in something new in the spirit of the car upgrades. I do agree that it should have been an airship just like every other FF game but those are mostly story line items as well where it's required at certain points. That's because I realize it's pretty much the only way in the entire game to get a Game Over so I'm smart enough to save at the last possible point before getting into the deathtrap for a flight. The same way I recover every time I crash the jet-car.
